Hi Daijiankun,<div><br></div><div>I'm afraid I have no experience with VTK or 3D Slicer, so probably can't help much. That code was contributed by Philip Broser, maybe you could ask him directly. All I can suggest is that maybe the use of the Analyse format for your images might be the problem, since that format can't store the image transform (unless they're actually NIfTI images, also a possibility). In this case, that would explain the problem. </div>
<div><br></div><div>Otherwise, I have no idea what frame of reference 3D Slicer is expecting, so maybe there's a mismatch between the coordinate system that MRtrix uses and that assumed by 3D Slicer. It could be for example that the x-axis is flipped? </div>
<div><br></div><div>If you really need this to be resolved, it would be good to provide a lot more information about the issue, and maybe some screenshots of the problem. It would also help if you could find out exactly what coordinate system 3D Slicer expects.<br>
