I did the same thing (MD-correction in ExploreDTI and then exporting DWIs + gradient table to MRtrix).<br>
Once you have exported the gradient table from Edti you need to rearrange the columns (switch column 1 and 2, and change sign of column 3). Also you need to add rows of zeroes on top for every b0 image in your dataset.<br>

I wrote a small matlab function to convert the Edti gradient table to the MRtrix table. Perhaps it might be useful for you too.<br>
