It should have no problem with coregistration, as we have worked on some
scans like that before. The main issue is that the slices are thicker in
the AP direction on the T1, and thicker in the SI direction on the T2. The
resulting classified image may be a bit smoothed out due to this.
Basically, the longer a voxel is in one direction, the more tissue is
averaged into each voxel - partial volumed. So, if both are coronal, the
partial voluming is increased in one direction, AP. However, with axial T2
and a coronal T1 you will have increased partial voluming in two directions,
possibly making a slightly more smoothed image. I would predict the effect
will like be more gray and/or white matter, less CSF. As long as everyone's
scan in the study is similar, and they classify okay, you are probably okay.
I guess that is a long way to say, in my opinion there is no real reason why
it shouldn't work fine, just might compromise the quality a little.

What will happen to the co-registration of T1 and T2 in BRAINS2 if the
T1 is acquired in the coronal plane and the T2 is acquired in the axial
plane? anything? We are wanting to image acute stroke patients with 3D
T1 and T2, but the MRI people have a need to preserve best clinical
practice by doing a dual echo TSE axial, T2 GRE axial and T1 coronal
(and others - FLAIR, TOF COW 3D axial). They don't want to add the 3D
protocol on top of the exisitng protocol because of time, so we just
want to know if the 3D T2 can be acquired in the axial plane without
impacting on standard workup, that way ensuring that both parties are
getting what they want.
