Hi Mojdeh,

You can see that the difference in orientation is due to the qform and
sform values, although the difference is actually ridiculously negligible.
You can make a backup of your seed (mv mask_final.nii.gz
mask_final_backup.nii.gz) and then copy the geometry of your brain mask to
your seed:

fslcpgeom B0_brain_mask.nii.gz mask_final.nii.gz
