Hi Manuel,
If you're trying to register the HARDI data first, then track on the
coregistered data in template space, this is a difficult problem and can't
be done in MRtrix as it stands. We have methods to do this, but they
haven't been released yet. If what you want to do is coregister
tractography results that were derived in each subject's native space, then
you can do it using this trick:
