Hi there,
We haven't yet added any instructions for doing this; it's one of a number
of common questions that we will add to the wiki FAQ over time, but right
now we are madly trying to get the software ready for release.
The feature you are looking for is the -tod option within the tckmap
command. That will generate a TOD from your tractogram, which will be
represented in the SH basis and can therefore be input directly to tckgen
(though some scaling will be required, as described in the manuscript).
For future reference, questions regarding MRtrix3 are best posed in the MRtrix3
