<div>Hello.</div><div><br></div><div>I wrote a little bash script to wrap around filter_tracks and take ROIs drawn in freesurfer's freeview. The reason for this is that I find the ROI drawing capabilities of mrview (and fslview, for that matter) are a bit limited. </div>
<div><br></div><div>I like to open freeview on one half of the screen, the terminal in the other half along with mrview. It makes the workflow quite nice.</div><div><br></div><div>Attached is my script, I hope it helps.</div>

Hi Joseph<br><br>If you download the newest version of MRtrix (0.2.10), there is a new binary called <span style="font-family:courier new,monospace">filter_tracks</span>.<br>It takes <span style="font-family:courier new,monospace">-include</span> and <span style="font-family:courier new,monospace">-exclude</span> options just as in <span style="font-family:courier new,monospace">streamtrack</span> (these can be either spherical regions or binary masks), but operates on a pre-generated track file rather than having to regenerate streamlines every time you want to define a new region.<br>
