Hi,
 
I've had this issue for a while now, and would really appreciate any help. I am using a layout in JIST for segmentation feeding in T1 and FLAIR, with N3correction, co-registration, skull stripping, and segmentation in lesion toads. However, no matter in what way I feed in the initial scans (ie. manually or by directory search method), my JIST process manager only recognizes and runs the very first experiment, designated as "0000", and ignores the subsequent ones. I'm sure the other files (that are not being run) are specified correctly and in the correct format, so I don't think it's that; reloading doesn't fix it either.
 
I'd be greatful for any pointers or help with this.

This sounds like you are using a source that combines all inputs into a single argument. Which sources are you using?

For example: 
VolumeColleciton creates an experiment with a single input

VolumeCollectionList creates a list of experiments that each take a collection of volumes
