How can I generate an atlas in 3mm voxels (voxe size [3,3,3]mm)?
I can generate an Atlas from wfu_pickatlas for 2mm voxels (ii
matrix size 91x109x91). How can I change the voxel size to
3mm to generate an atlas in size of 53x63x46 (standard 3mm brain
MNI)?

You could co-register and re-slice the anatomical mask using
various toolboxes such as SPM12.
For this, you may need an MNI template with the voxel size [3 ,3 ,3].
