How to calculate the functional connectivity?
I have downloaded the KKI data(including 83 subjects' information),
but I don't what to do next for calculating the functional
connectivity by using this data. Any one can tell me the tools and
data should I use in the connectivity study.

For time series and python, http://pandas.pydata.org/ has the tools to load time series and extract correlation matrices.
To manipulate the 4D data in python you can use nilearn
