You could potentially use ShapePopulationViewer to do that. SPV can customize the colors that are mapped into your scalar field (see http://www.nitrc.org/docman/view.php/759/1821/SPV_tutorial.pdf starting in p.19), and it would be possible to customize the map in a way you can convey the message you want. With regards to shapeAnalysisMANCOVA, could you please tell me what are the scalar fields inside input_meanAll_uncorrected.vtk? You can see the scalar fields names in the ShapePopulationViewer tab "FileInformation" on the bottom left.

The result is as expected, but I would like to
know I there is a way to tell something like "Red areas differ by 2
mm, yellow ones by 1 mm".
