I'm using dcm2niix on the command line. I particularly like the control over the output filename. So I'm doing the following:
dcm2niix -m y -z y -o ${niftidirectory} -f SubID001_%t_s%s_%d ${dicomdirectory}
This gives me files like the ones above, e.g.:
GP_012_20170614125337_s2_2.5mm_Axials
I've been combining a fairly large set of clinical CTs for my study, so I've been using our imaging analysis network's grid engine to handle the many instances of dcm2niix that the data require.
