The main function of PANDA is g_dti_pipeline.m. There are explanation of each variable there.
I think a simple way is: you can use your personal computer and PANDA GUI to set the parameters (including your input files) and then click 'RUN' button. And Terminate. When you click 'RUN', PANDA will create a configuration file named '*.PANDA'. All the parameters g_dti_pipeline.m needed is stored in this file.
