You are correct that each gradient direction should be a row in the text files.
Many of the CATNAP modules are picky about the file extensions you give them for the b-values and gradient directions. They expect:
".b" extensions for the b-values
".grad" extensions for the gradient directions.
If the extensions to your files are different, the modules will be "Not Ready."
