Hi Jonathan,
I have a later version of track2prob but I think the problem is that you are missing the "-template" option.
Try this to see if it works:
"tracks2prob cst_dt.tck -template anat.mif tract.mif"
i.e. you need to let tracks2prob know that "anat.mif" is the template, and therefore "tract.mif" will be the output.
I hope this solves the problem.

When I run exactly the same command with exactly the same files on an old version of mrtrix (I am not entirely sure how old since I don't have access to the system currently - but potentially over a year old) I do not get these errors and the tracks2prob command works fine.
Could this be a problem with the latest build of MRtrix? Any help would be greatly appreciated
