Hello Eric, unfortunately PANDA so far cannot be directly applied for your
work. You need to go with FSL directly by running Probtrackx in command
line or GUI. During this process, one of your ROI needs to be set as the
seeding mask and the other one as the termination mask, which will end up
with the pathway between them. After this, you will have to define a
measure to quantify this between-ROI connection. Mean FA or connectivity
probability are frequently employed. With this data, you can go for your
statistical analysis (e.g. t test).
BTW, in your case, you probably need to first transfer your ROI masks in
MNI space back to the diffusion native space, as mostly the Probtrackx is
run in the native space.
Hope in the future PANDA can support more customized analysis like what you
plan to do.
