Working with the cc subregions
Dear Babak,

I would like to use the Witelson and Hampel subregions as starting points for a tractography analysis. The first step would be to transfer those subregions to the original T1 image. However, I'm not sure I have enough information in the outputs of yuki to do so. For example, I was not sure whether the midsagittal plane is identified from an original sagittal slice or if interpolation between several slices occurs (eg in the case where the head of the subject is tilted).

Thanks for your help !

Best,
David

RE: Working with the cc subregions
Hi David,

The midsagittal plane is NOT an original sagittal slice, it is reconstructed by interpolation after tilt correction.  A rigid body transformation relates positions on the 512x512 midsagittal slice to the original T1 images.  The newer version of the program which is not yet available online outputs this transformation matrix.  I will email you the newer version of the program.

You will also need further information on how to interpret the transformation matrix.

I'm really glad to hear that you already solved several of my issues with the new version. Looking forward to test it.

I was just working on a project to do the exact same thing! When will the updated version be available?

RE: Working with the cc subregions
Hi Naomi,

The new version of yuki will be available on NITRC towards the end of this week.  With this version there is an option to project the detected CC subregions back onto the original MRI.

RE: Working with the cc subregions
I have the problem too, and I want to know how to warp the CC subregions back into the original T1 image. But I didn't find the right option to deal with this problem.
Here is my opemmpi and yuki's version:
Version 2.1 for Open MPI 1.6

Best!

RE: Working with the cc subregions
I have started using this tool recently and wanted to know if the new version was available that is able to output the transformation matrix of the mid-sagittal slice.

Thank you

RE: Working with the cc subregions
Dear Dr Ardekani
I am using yuki2.1 and it works great
I wonder if there are any updates which allow to output the transform from native space to midsagittal plane when using the software
This would help to visualize the callosal segmentation in native space.

Best regards
Matthieu
