Hi Paul,
I will give it a try, but I don't promise anything: besides its Java parts, QuickNII also uses Adobe Flex for the user interface.

Please try if this patch works for you: https://www.nitrc.org/frs/download.php/1...
It runs the atlas management part "natively" (well, it's Java) and uses Wine to launch the GUI. So it expects Wine too.
