If the data has been preprocessed with CONN, it is worth tracking down the project file, which will be something along the lines of conn_*.mat. You can then import the whole project into CONN. CONN will then build up the file hierarchy for you and you can skip the preprocessing steps already done and work with the second-level analyses interface.
