Hi Chase,
Yes, the ROI-to-ROI connectivity matrices for each subject are stored in the files conn_*/results/firstlevel/ANALYSIS_01/resultsROI_Subject#_Condition#.mat. They are also aggregated across all subjects in the files conn_*/results/firstlevel/ANALYSIS_01/resultsROI_Subject#_Condition#.mat. (in these files the variable 'Z' contains the Fisher transformed correlations between each source and target ROI, the list of source ROIs is in 'names' and the list of target ROIs is in 'names2')

You've been very helpful I really appreciate it. I have one
unrelated question....does conn output an actual connectivity
matrix for each subject? I am unable to find where this is stored
if it is the case.
