Hi David,
The midsagittal plane is NOT an original sagittal slice, it is reconstructed by interpolation after tilt correction. A rigid body transformation relates positions on the 512x512 midsagittal slice to the original T1 images. The newer version of the program which is not yet available online outputs this transformation matrix. I will email you the newer version of the program.
You will also need further information on how to interpret the transformation matrix.
