Yes, that is perfectly fine. Typically when defining a given condition, you may select one session/subject and specify in the onset and duration fields what portion of that session/subject data represents this condition (that may be none at all, only a portion of the session, or the entire session), so you should be able to specify any arbitrary association between conditions and sessions (or portions of your sessions). In your case, you would first select one of your conditions (e.g. 'condition1') in the conditions list, select the 'session1' in the sessions list, and enter in the onset and duration fields the portion of the first-session that contains scans acquired during 'condition1' (e.g. onset 0 and duration 60 to indicate the first 60 seconds of the first session, or simply enter a series of numbers there indicating your block onsets/durations if you have a block design), and then do the same for the second session (e.g. select 'session2', and enter again onset 0 and duration 60 to indicate that the first 60 seconds of the second session are also associated with 'condition1'), and then repeat this process for the other two conditions (e.g. 'condition2' and 'rest'). Remember to also select each subject separately in the subjects list (e.g. if the order of the conditions is different for different subjects), or select all of the subjects in the subjects list to create these associations jointly across all subjects.
