All the process that I already have done in CONN was based on left and right hemispheres , as I am using the default seeds in CONN which are based on left and right hemispheres. Now, I noticed that my analysis should be based on affected and unaffected hemispheres (vs left and right). because our participants are both right and left hemisphere stroke, it would be more standard to calculate this relationship based on the stroke affected and the unaffected hemispheres vs right and left. I do not have any idea how to incorporate affected and unaffected hemispheres.

More specifically, I wand to find the relationship between changes in functional connectivity and behavioral improvement. But i am not sure in which step (Setup, first level, second level of analysis, calculator for behavior assessment, etc.) and how to incorporate the affected/unaffected info.Should I start from the scratch? or I can use my current analysis? any info about where and how to incorporate them will be highly appreciated.
