Although almost 2 years have passed since this was originally posted, I've only recently switched to dcm2niix and had the same questions. You're right, in that most software can read the orientation matrix just fine. However, I am curious about the methods Chris referenced above. Unfortunately, the link doesn't seem to work any more. Is BET still the best option or are there better options?
