After step 2 in your above explanation , are we supposed to see the flipped images in the Setup.structural and Setup.functional ? I mean are the flipped images will be automatically entered to the Setup.structural and Setup.functional? if not , then how we can see the flipped images to check if orientation is done correctly , and do we need to manually enter the flipped images to Setup.structural and Setup.functional  before starting step 3 in your above explanation?

Also, I used re-orientation around x-axis (90 degree, x y z to x -y z). is that correct (to flip right and left hemispheres)?
