My understanding is that CONN uses the smoothed images for all voxel-wise analyses, while the unsmoothed data are appropriately used for the ROI-based analyses.  I'm not certain, however, how CONN handles data type for seed-to-voxel (e.g., is the ROI seed derived from smoothed or unsmoothed data?).
