thanks a lot for your help and for your quick reply!
I just have one more question:
I was comparing the denoised output from the module (bdswauf.nii, on the right in the screenshot), to the output from preprocessing the data with the GUI (conn_matc2nii on the DATA_Subjectxxx_Conditionxxx.matc file). I preprocessed the data with the GUI using the default with the exception of 6mm smoothing and simult filtering. Shouldn't both datasets be identical? The values from the "module" output are way higher.
I know it is asking a lot from a snapshot, but do you have a sense on what I may have done differently?
