Yes, exactly, you will end up with two conditions (e.g. task_early and task_late) each defining the onset/duration of the tasks within each half of the session, and you will then be able to enter both into a joint gPPI model and evaluate each condition separately (task-related connectivity within each half of the session) as well as their difference (differences in task-related connectivity strength between the first and second halves of the session)

To quickly follow up, would I do something similar if I wanted to compare half the run with the other half for task-modulated functional connectivity using a gPPI analysis as well? As in, if I have one task condition, I simply split the task condition into two based on the onset times, model both conditions during the first-level analysis step when setting up the gPPI, and then I will have the connectivity matrices I need for each subject?
