Thank you for the detailed explanation! I believe it would be important to account for differences due to the instruction period, so I will rerun my first levels to include that condition in the model as well.
If I am understanding this correctly, once the condition is included in the model it does not matter if I choose to run the first level analyses with or without it, correct? As in, if I choose to include it in the model but uncheck the box for this condition after clicking "Done" to run the first level analysis, it just means I won't have connectivity matrices corresponding to this condition saved in the results directory?
