Hi Mor,
Functional/structural normalization in CONN occurs during the 'Preprocessing' step, if you used one of the standard 'MNI-space' preprocessing pipelines in CONN then your functional data will have been normalized to an MNI-space tissue probability map using SPM's combined segmentation and normalization procedure (see https://web.conn-toolbox.org/fmri-methods/preprocessing-pipeline for details)
