I would recommend keeping your data in a single project and instead simply selecting which subjects you want to preprocess each time you run preprocessing if you need to preprocess your subjects in separate batches (e.g. in the preprocessing GUI simply uncheck the option 'all subjects' and select the subset of subjects that may be reasonable to run given your system configuration/speed, then repeat for each subset separately)
