Sorry for the delay in my reply.
The command is correct, shapeAnalysisMANCOVA should work with your txt files as far as you include --KWMinput in your commandline.
Have you looked at the contents of your txt files?

Also, you should download the code for shapeAnalysisMANCOVA from http://www.nitrc.org/projects/shape_manc... as the code provided with the IJ paper is outdated and no longer maintained.
