Dear Laurel,
I believe this error simply indicates that you have not specified any particular extension (e.g. .nii or .img) in your mask filename (when prompted to enter a filename for your mask). In any way, I had seen this issue before and in the latest version of the toolbox (conn.13.p) we have changed this behavior so that instead of giving you an error, if you do not enter any extension the toolbox will assume a .img extension by default.
