In newer distributions, KWMeshVisu has been replaced by ShapePopulationViewer (which is also part of the Slicer 4.3.1 extension). It allows you to visualize the meshes including the correspondence etc.
Did you try to run the ShapeAnalysisModule? It does a number of extra steps such as adding the phi/theta parametrization information to the meshes, which is essential for visualization with ShapePopulationViewer.
