Check the contents of the file. It should resemble this:
% cat T2_ACPC.init
-2.880555e-01

Around here, the T2 ACPC alignment transform is generally
saved using the BRAINS2 filter as T2_ACPC.xfrm. I believe
that `b2alignlinear` will know how to use that format.
A more common use for the 'init' format is aligning PET images,
where a standard set of rotations and translations are used to
get the image close to the MR.
