Hello,
1) What I typically would do in such a case is to define a new first level analysis and only select the subset of ROIs/seeds that you are interested in. This would result in a second level analysis which will only show connectivity between the subset that you are interested in.
2) Again, I believe a simple answer is to define different first level analyses with different seeds of your choice. You can switch between them in the GUI by a simple click. This would be helpful if you have different kinds of questions that you need to answer within the same broader analysis framework.
3) I think the merge utility should do exactly that; I haven't tried this feature myself so cannot confirm but I think that's what would happen. You can confirm that by checking a few file names in the merged project. When you hover over the images in the Setup tab (anatomical or functional), Conn will display the full path to that image. This can help in identifying which subject is which.

Will subjects1...50 be the ones from the first project and subject s51...70 be from the second project?
