An update to my issue:
I discovered that I accidentally had the secondary dataset (partially unprocessed stage of images) selected to compute the average timeseries, not the primary functional dataset. So the ROIs were being applied to the images in native space, not to the images in the ROI/template space, resulting in no connectivity values.
