Dear Mathilde,
Could you please try re-loading your project first, if merging has not finished correctly this will bring up a prompt asking you whether you want to merge the pending jobs and then you can simply proceed to merge them. If re-loading your project does not bring up this prompt, please let me know: a) if there is a 'pending jobs' notification visible in the main CONN gui; and b) if there in your conn project folder whether there are any files named conn_*.dmat (with the same root name as your conn project)
