I have the exact same problem, except that all my jobs were successful. 

When going to the GUI, I can see the results of subject 1 properly processed. However, for all the other subjects, I still see the original files on the primary dataset (and actually even on the other datasets). Just to be clear, the files do exist in their folders, they just were not attributed in the merging (expect for subject 1).
