Hi Ryan,
Sorry about that, there is currently no automated way to apply those changes directly (they would need to be propagated as if they were really new ROIs). For ROI-to-ROI analyses you may manually edit the labels displayed in your 2nd-level results (e.g. select 'Graphic options -> ROIs -> labels: edit ROI labels') but for seed-based analyses those labels cannot easily be changed (e.g. folder names of your analysis results already include the seed/ROI labels)
