All regions. You can extract specific labels with various tools, eg
convert3d
c3d waypoints.nii.gz -thresh 100 100 1 0 -o label100.nii.gz
or ANTS
ThresholdImage 3 waypoints.nii.gz label100.nii.gz 100 100
c3d waypoints.nii.gz -thresh 100 100 1 0 -o label100.nii.gz
or ANTS
ThresholdImage 3 waypoints.nii.gz label100.nii.gz 100 100
